However, Jor-El was sorry about something and made clear that he would never do something to hurt Kal-El.

It is still unclear whether Kal-El was sent to Earth to conquer the planet, and whether Jor-El was behind it. Maybe Krypton was indeed a planet of conquerors, but Jor-El and Lara were on board with it. Perhaps the likes of General Zod and Brainiac wanted to have Kryptonians on multiple planets to act as conquerors, whereas Kal-El’s parents only wished for him to be safe. There are still a lot of unanswered questions regarding My Adventures With Superman’s Jor-El and Krypton as a whole, many of which may be revisited in season 2.
